Nowadays, we are trying to use common approaches and well-known patterns to create an application with minimum effort and maximum value. We have great libraries and powerful frameworks that do routine operations for us. All that we are using in order to focus only on business logic. However, this chasing quite often leads us to , especially when it comes to implementing a feature without any ready solution for it. spaghetti code In this article, I want to share with you one powerful tool that, in my experience, not all developers value. Most programming languages have this tool, and it is a very often used tool in many frameworks - annotations. Do you like spaghetti? Let's look into an example that I bumped into a couple of years ago. I needed to implement excel spreadsheet parsing to put the parsed data into the database and vice versa - I needed to collect some data from DB and create a spreadsheet. In order to implement it, I used a well-known java library - . API of the library allowed to work on a low level and create a sheet, row, cell and etc., manually, which is very flexible, but code becomes absolutely not readable and unsupportable when it is needed to generate different excel spreadsheets. Since, as it usually happens, I needed to implement the feature in a short period of time, the first version of the application was terrible. Apache POI The implementation consisted of a data class which was a representation of a row with all the fields that are needed to parse. And a parser where the excel fields were parsed cell by cell and were put to the newly created instance of the data class. Nevertheless, the program was working perfectly and did what it needed to do. Problems started when the time to add some modifications came; the code was not readable. Even I, who wrote the code, couldn't find the right place to put the new lines to implement the new feature that I needed. Annotations. The rescuers The solution that saved the application from this spaghetti code was annotations. To get rid of the unsupportable code, I needed to put the logic of defining what column should be parsed, what data type contains in the cell, etc., to another place. And of course, the best approach here was to put this responsibility into the entity itself. I have created an annotation where I could put the name of the column for each field of the class. In the annotation, I also added a variable by which I could choose the color and font of the cell. By that, the code in the parsing class was drastically reduced. It was only one handler that dynamically created a spreadsheet by parameters taken from the annotations. It was a victory. Then to add any modification to the application, I just needed to create a class with the annotations. The solution worked pretty much similar to Jackson library, which parses a JSON using annotations, and there is no need, I think, to tell how convenient Jackson or similar libraries are. I found the wording odd, sovereignty to me then was about kings and belonging to a realm. For kings are sovereign, a very different thing to a citizen or person. Then during covid, a bunch of anti-vaxxers and people annoyed at lockdowns were calling themselves Sovereign Citizens. What was all this? The various Sovereign Citizens seem to be in different groups but the general idea of "no state control" is an umbrella for all these terms. A book written in the '90s that I hadn’t heard of and co-written by a former editor of The Times is popping up… now? Gabriel Gatehouse who made “The Coming Storm” had a whole extra episode called “The Sovereign Individual” because he thought he was falling down a conspiracy theory rabbit hole. Rees-Mogg was an investor in, and board member of MaxNews a right-wing news site that supported Trump and seemed to be whipping up chaos around democratic institutions. His son was a pro-Brexit British member of parliament. Zuckerberg was moving fast and breaking things, Google tried to “do no evil” and then stopped, and everyone else was trying to find the next industry to disrupt. Time Management As you grow in responsibilities and go through different phases of life. Do you still cut your own grass but hate it? You should set a financial goal to stop that very soon. Each morning make a list of activities that need to be done today. Then look at the list and ask yourself which items must be done today. Put an “A” beside each one. Then look at the remaining activities and ask yourself what should be done very soon (and today would be nice). Put a “B” beside those. The remaining activities get a “C” and are great ideas that if not moved up to a B or A within a couple of weeks should be delegated or put in an idea file. Now look at all the A items and ask what is the most important single item or activity that must be done today — and if that’s all you get done, have you done the correct thing? When you have your day carefully planned, it gives you a plumb line, a guidance, and measurement mechanism to evaluate interruptions and a place to come back to after the interruption if it was warranted. Remember that even if this information seems very elementary and basic to you but as you teach it to your children and/or your team, this information will seem revolutionary to them. And why we should at least think about trying. The Carrington Event of 1859 took place over the 1st and 2nd of September in that year. The effects lasted more than two days. A flare erupted from the Sun, and sped towards Earth at an abnormally high speed. When it arrived it caused auroras far closer to the equator than fit the status quo — at least as close as the country of Columbia. The pretty lights were pleasant, but the accompanying magnetic fist on the face of the planet was not. The only electrical systems in existence were telegraph lines, but that was enough. Two continents had a significant portion of their communication setups destroyed in a matter of hours. Imagine what a geomagnetic storm like that could do to our civilization today. In 2013, an insurance organization called Lloyd’s of London partnered with Atmospheric & Environmental Research Inc. to research and write on the possible cost of a solar storm damaging the United States power grid. Their estimate was that a Carrington-level disaster would cost between 0.6 and 2.6 trillion dollars, and leave 20 to 40 million people without power for as few as 16 days and as long as . two years On the 10th of January, 2017, the journal Space Weather published a paper that estimated the probability of another storm like the Carrington Event taking place over the next ten years. The authors, Pete Riley and Jeffrey Love, came up with two numbers, corresponding with two different ways of approaching the problem. Their first prediction was that there was a 3.0% chance. Their second was a 20.3% chance. We’re going to take the average of those two predictions, with apologies to the authors, and assume a roughly 12% chance of a Carrington Event-level geomagnetic storm occurring within ten years. That’s worryingly high. A storm as powerful as our benchmark is rare, but weaker ones are a possibility as well, and we can’t defend against either of them. In our current situation, there is no way to stop one of these storms at their source, there’re very few ways to keep them from destroying said network, and there’s no way to block them. Wait, back up. There might be a way to protect ourselves from another Carrington Event, to block another storm of that intensity. Early in 2017, during NASA’s Planetary Science Vision 2050 Workshop, a team describing their research on giving Mars a magnetic field. The biomedical dataset was used to fine-tune all models in this study, while the generic NLP dataset was used for testing the performance of the models. Research papers were collected from various online sources such as PubMed and Scopus and were preprocessed and cleaned to remove duplicates and irrelevant documents. The collection process for the biomedical information retrieval dataset began with a comprehensive search of research papers related to protein structure/function prediction. The search was conducted using various databases and repositories, such as PubMed and Scopus, and keywords such as "protein structure," "protein function," and "protein prediction." The resulting papers were then carefully curated and selected based on their relevance and quality. Only papers that were published in reputable journals and contained relevant information on protein structure/function prediction were included in the dataset. A total of 480000 papers were included in the final dataset, which was then used to fine-tune all models in this study. Questions were formed on the basis of the specific use case in biomedical information retrieval, with the aim of testing the models' performance on highly specific and targeted questions. Examples of such questions include "What is the function of protein X in the human body?" and "What is the structure of protein Y at atomic resolution?" These questions require a deep understanding of the subject matter and a high level of specificity in the retrieved information. General question-answer training set examples: Hyper-specific question-answer training set examples: 2.1 Fine-Tuning With Pytorch To fine-tune the models, we used a variety of questions related to protein structure and function prediction. These questions ranged from highly specific queries, such as "What is the 3D structure of protein X?" to broader prompts, such as "What are the latest developments in protein structure prediction techniques?" as shown in Figures 1.1 and 1.2. The answers to these questions were gathered from the research papers in the biomedical dataset, with a focus on retrieving the most relevant and accurate information. The AdamW optimizer is a variant of the Adam optimizer that includes weight decay regularization. It is defined by the following update rule: All models were fine-tuned for a total of 10 epochs with a batch size of 32 using the Pytorch transformer framework The training and testing of the models in this study were performed on a server with 4 NVIDIA Tesla V100 GPUs and 64GB of RAM. The models were trained on the biomedical dataset in a supervised manner, with the questions and corresponding answers used as input and labels, respectively. The fine-tuning process was carried out using a variety of techniques, including layer-wise learning rate decay, grouped layer-wise learning rate decay, and surgical fine-tuning. These techniques were chosen based on their effectiveness in adapting the models to the specific tasks of biomedical information retrieval. In addition, we also used techniques such as data augmentation and mix-up training to improve the generalization capabilities of the models. 2.1.1 Layer-Wise Learning Rate Decay 2.1.1 Layer-Wise Learning Rate Decay Layer-wise learning rate decay (LLRD) is a method of fine-tuning a neural network, specifically a Transformer model, in which different learning rates are applied to different layers in the model. This approach is based on the idea that different layers in a Transformer model often capture different types of information. For example, bottom layers may encode more general and broad-based information, while top layers closer to the output may encode more specific and task-specific information. To implement LLRD, a learning rate is chosen for the top layer of the model and then a multiplicative decay rate is used to decrease the learning rate layer-by-layer from top to bottom. Alternatively, the layers can also be grouped and different learning rates applied to each group. LLRD has been shown to be effective in improving the performance of Transformer models in various tasks, including natural language processing and information retrieval. It has been found to be particularly useful in situations where the target dataset is small or the distribution shift from the pre-trained model is significant. To quantify the effectiveness of LLRD, common metrics such as accuracy, precision, and recall can be used. In the context of information retrieval, relevance of the retrieved information can also be evaluated using measures such as mean average precision (MAP) or normalized discounted cumulative gain (NDCG). These metrics can be calculated using the following equations: 2.1.2 Surgical Fine-Tuning 2.1.2 Surgical Fine-Tuning Surgical fine-tuning is a method that involves selectively fine-tuning a subset of layers in a pre-trained model. It is a form of transfer learning that aims to preserve learned features while adapting the model to the new task at hand. In the context of biomedical information retrieval, surgical fine-tuning allows us to tailor the model to the specific needs of the task, maximizing its performance and interpretability. For this study, we used surgical fine-tuning to optimize the performance of DeepMind's RETRO model (7B parameters), GPT-J (6B parameters), GPT-3 (175B parameters), and BLOOM (176B parameters) on the protein structure/function prediction dataset. We repeated the use of the AdamW optimizer with a linear learning rate scheduler, which linearly decreases the learning rate from its initial value to zero across training steps. To determine the optimal subset of layers to fine-tune for each model, we conducted a series of experiments. We first fine-tuned all layers of each model and measured the performance on a set of evaluation tasks. We then fine-tuned only the top few layers and compared the results to the full fine-tuning approach. Through this process, we were able to identify the optimal subset of layers to fine-tune for each model, maximizing its performance on the protein structure/function Q&A task. To perform surgical fine-tuning on a model, we first define the layers that we want to fine-tune. We separated our models into 5 layers and are fine-tuning layers 2 and 3. We can represent this as a binary mask, where 1 indicates that a layer should be fine-tuned and 0 indicates that it should not be fine-tuned. In this case, the binary mask would be [0, 1, 1, 0, 0]. Next, we need to calculate the optimal learning rate for each layer. To do this, we can use the following equation: where i is the layer index, base_learning_rate is the base learning rate for all layers, data_size is the size of the dataset being used for fine-tuning, and parameters_i is the number of parameters in layer i. Finally, we use these calculated learning rates to fine-tune the model. During training, we simply multiply the learning rate for each layer by the binary mask to determine the actual learning rate for that layer.
